Cab corner lower than rocker?

I got a 1997 K1500 ecsb. I ordered the rocker panel and cab corner for the driver side. When I got em I mocked em up and the cab corner sits lower than the rocker. Someone told me the door sits over the rocker, which it does. But what about the un-even body line underneath. Anyone got any experience with this?
