I'm replacing the steering box on my 96 C1500 and I noticed a difference between the original and the replacement. You can see by the 2 pictures that the dowel or whatever its called is recessed on the new one. Anyone else come across this? Is this going to be a problem? I dont have an intermediate shaft to bolt up to it right now to see for myself if it will cause problems

I don't see a problem with that. your steering shaft has a side bolt to tighten the pinch to the splines. the bolt only goes on if it is aligned to the slot in the splines. so the bolt and the pinch hold it in place. some shafts only use the pinch and the dowel to align or backstop the position. the saginaw boxes were used all over the place.

I thought the side dowel went all the way through so you could push it out and swap the alignment dowel to the new stub shaft if you wanted.
