Mine did that and it turns out I was running too thick oil. I put the recommended 5w30 in it and haven't heard a knock or tap since.

I don't believe it'll hurt it if it's only doing it for a little bit. Mine started doing it a few months ago when I start it in the early a.m.
It'll be swapped (hopefully) soon.That is a long time to have a knock, 3 minutes. I'd be rebuilding/replacing it.
