Should I put padding behind it like I did on the top?

1/8" closed cell foam would work the best. Dense enough to hold up against the glue, which won't absorb that like poly foam will, (the white stuff) but thin enough so that it doesn't affect the fitment in the truck.
A thin dense foam will protect the vinyl against the wood if it ever gets bumped into.

Here's some pictures of the center console I made. It has a compartment under the armrest with three 12v power outlets and leds. It has another compartment that is hidden for tools, chargers and occasionally for my 9mm and two extra clips. Its made from 3/4" plywood covered in vinyl and textured rubber mat.
