The subs are one one side because the subs are too deep and would hit the ports. It is also so that the drivers seat would slide all the way back. The passengers seat needs to be slid forward a few clicks so the surround doesn't hit the back of the seat.

I would try to find an amp with a bass control knob on it. Turn the knob down and just the bass gets turned down. This way the bass is never overpowering or lacking.

Or get a lithium ion car battery most have a built in reserve press the button on the battery and start your truck. The only problem is that they are pricy

When the switch is on you are using or charging both. When the switch is off you are only using/ charging the original battery

The only problem with what your saying is that he wants to use his truck stereo. If he did what you were saying he would need to connect the radio and other accessories onto the second battery.
