Someone mentioned those clips on the fuel rail, be super careful with them. A small screwdriver to gently spread the tabs on them first really helps out. I think I only broke 2. Small zip ties are your friend here.
Be damn sure to replace the vacuum line to the FPR. They don't live forever and it's just covered up enough that if it goes bad you'll be pulling the upper intake again just to fix that.
For the coupling nut on the EGR tube, soak that sucker with PB Blaster repeatedly beforehand, and get the right tools together to deal with it. The problem many will find is that you try to remove the nut, and the whole fitting in the intake turns. You try to put a backup wrench on it and discover the flats are too shallow and actually interfere with turning the coupling nut, because a normal wrench is too thick. Channel Lock makes a skinny crescent wrench that works like a champ in this case. I put a scrap 2x4 against the valve cover as a stop, put the Channel Lock skinny on the fitting, and regular wrench on the coupling nut. Presto...
