Advice for a new diesel owner?

It seems you have the most important stuff down. Watching the coolant temp and moving the PMD. Something else to consider is that these injection pumps were designed when ULSD was not a thing. The pumps can use a little help with lubrication by using a diesel additive or a quality 2 ****** oil...

1990 454 exhaust manifold replacement

I second the remark of using some sort of gasket. Im not sure of the quality of the Doorman gaskets. May want to get a set of Fel-Pro or similar quality.

How would you fix this crack?

I would suggest having someone that is experienced in welding look at it and do the welding for you. Welding on a frame is not somewhere I would want to second guess the quality of work.
