Nv3500 swap knocking noise clutch

We are swapping a 94 4l60e for an NV3500 5 spd. We got everything loaded into the truck and started it and it’s got a loud knocking knows coming from the clutch/transmission. No change if the clutch is pressed or not haven’t tried driving. Flywheel not torqued right? Pilot bearing? Throw out? Or transmission issue?

Based on this, it's most likely between the crankshaft and pressure plate.
