I have a 99 Suburban k1500 (4x4) 10 bolt 3.42 rear end. Just got the trans rebuilt, and the transfer case serviced. When I picked it up from the trans shop, the mech told me that there is a whining coming out of the rear end, possible bearing. How hard is it to rebuild the rear end? Is it worth rebuilding, or should I visit a junk yard?

If you just dropped the coin to rebuild your transmission, than you probably wouldn't mind paying to have the bearings etc changed in the rear axle.
