I am replacing the OEM spider with a MPFI set up. The injector tip (well plastic shroud) sits well into the intake runner. I am assuming its by design.

Is there a benefit/problem in trimming the plastic back to be flush with the runner, or should they be left extending .5" (ish) into the air flow?

Yes, it is by design that the tip protrudes into the runner. Friction is highest at the runner walls, versus the 'core' of the port. For best results, they need to be installed as intended.
