Also last night my friend who is a small motor mechanic felt it since he helped with the transmission swap and said it sounded like a chugging misfire. Is there ANY way to differentiate a miss from a trans issue?

Just to end this debacle. I changed the spark plug wires with duralat regular wires and my truck runs top. I realized after driving through the rain and the mis getting worse it had to be wires not the transmission.
